I agree with your guess that Caroline probably played the bodhran parts. I'm not a drummer, but I would imagine that the cajon is pretty straightforward to play if you're a drummer because the beat is similar to what you'd play on a drum kit, whereas the bodhran would be more challenging. So it's more likely that the engineer played the cajon and Caroline the bodhran than vice-versa, or it's Caroline playing both overdubbed.
I like the martial-sounding snare part you pointed out on the RAH performance of Son of Solomon. It reminds me of the drum parts in Harmony. That's an interesting choice to play at that point in the song; I think the obvious choice would have been to do a rim click beat or something like that.
